Does it hurt anything to leave the stock battery under the hood and add agm battery/batteries in the back without an isolator?

No you should be fine, however different batteries tend to have different resting points when their not being charged.  this can sometimes hurt the batteries, as the lower resting will constantly be drawing a charge from the higher ones, and this could also add strain on the higher resting batteries.  What type of batteries were you adding?

  stock battery is a Duracell ultra... Optima yellow top in the back and maybe a batcap or 2.
